This is a hard question to answer, especially since deciding which program you use depends greatly on where the people you're trying to connect with are. For me, the majority of the people I talk to use Skype, so that's the service I end up using the most out of the two.
Perhaps the greater question would be what the best desktop chat client is. Adium and Trillian both allow for text chatting across the Skype network in addition to MSN. In a sense, you could enjoy the best of both worlds.
The real value in Skype is in allowing you to video chat with someone, or call them over the web. For that purpose, I've found Google+ Hangouts to work very well, personally.
