The England captain scored his first goal at the Allianz Arena from the penalty spot after Augsburg's Niklas Dorsch was penalized for a handball.
Kane clipped his penalty down the middle with Augsburg goalkeeper Finn Dahmen diving to his left.
His penalty doubled Bayern Munich's lead before half-time after Felix Uduokhai's earlier own goal.
Kane added to his tally after half-time with a clinical finish following an Alphonso Davies cross.
The striker produced a first-time finish, flicking beyond Dahmen into the bottom corner.
Kane has now scored three goals in his opening two matches in the Bundesliga.
He provided a goal and assist on his Bundesliga debut last week when he helped Bayern to a 4-0 win over Werder Bremen.
